การใช้ Nuclease protection assay สามารถใช้ในการ mapping บริเวณ intron ปลาย 5' และ 3' ของยีนที่ถูกทรานสคริปชัน (transcribed gene) นอกจากนี้ ปริมาณของอาร์เอ็นเอที่สนใจ (target RNA) ยังสามารถนำมาเป็นตัวบ่งชี้บางอย่างได้ โดยถ้าเป็นเอ็มอาร์เอ็นเอ (mRNA) สามารถบ่งบอกถึงระดับการทรานสคริปชันของยีนภายในเซลล์
