อัลกอริทึมการเข้ารหัส อัลกอริทึมที่ Protect for Windows ใช้ในการเข้ารหัส AES (128 bits) - public algorithm (FIPS 197) CAST (80, 128 bits) - public algorithm (RFC 2144) WinCros II (80, 160 bits) การทำงานของ Protect for Windows คือจะทำการเข้ารหัสไฟล์ภายในโฟลเดอร์ที่เลือกด้วยคีย์ที่สร้างขึ้นจากรหัสผ่าน ที่ผู้ใช้เป็นผู้กำหนด และเมื่อผู้ใช้ต้องการเข้าถึงไฟล์ โปรแกรมจะทำการถอดรหัส ไฟล์ที่ต้องการโดยให้ผู้ใช้ระบุรหัสผ่านที่ใช้ในการสร้างคีย์ สำหรับให้ในการถอดรหัสข้อมูลที่ต้องการ

Off-line Encryption - เป็นการเข้ารหัสตามปกติที่ application level เหมือนกับซอฟต์แวร์เข้ารหัสทั่วไป On-line Encryption - เป็นการเข้ารหัสแบบพิเศษซึ่งใช้ Driver พิเศษมาใช้ในการทำการเข้ารหัสบนระดับ kernel ของระบบปฏิบัติการ
การทำงานในแบบ On-line Encryption เป็นการปกป้องข้อมูลในแบบพิเศษมีลักษณะเด่นคือช่วยให้ การทำงานกับข้อมูลที่ถูกเข้ารหัสสะดวก สบายกว่าการเข้ารหัสแบบปกติ โดยที่ Protect จะมี Driver พิเศษแทรกอยู่ระหว่าง I/O Manager และ File System
ในระดับ Kernel ของระบบปฏิบัติการเพื่อทำการเข้าและถอดรหัส ข้อมูลที่อยู่ในไดเร็คทอรี่พิเศษที่ผู้ใช้งานเป็นผู้กำหนดโดยการตั้งชื่อ โฟลเดอร์ โดยให้มีอักขระ "@" เป็นอักขระตัวแรก ของชื่อโฟลเดอร์ นั้นซึ่งการทำงานในระดับkernelมีผลทำให้ผู้ใช้งานสามารถใช้ข้อมูลที่เข้ารหัสไว้ได้ อย่างรวดเร็วไม่ต้อง เสียเวลารอการเข้าและถอดรหัสข้อมูลที่ต้องการใช้เหมือนกับการเข้ารหัส ที่ระดับ application level
การใช้งาน เนื่องจาก Protect เป็นเพียงส่วนต่อขยายของระบบปฏิบัติการวินโดวส์จึงไม่มีส่วนที่เป็นหน้าต่างหลักเหมือนซอฟต์แวร์เข้ารหัสทั่วไป ผู้ใช้จะใช้งาน Protect ได้ผ่านทางการคลิกเมาส์ขวาและไอคอนพิเศษบน Taskbar
เพื่อเข้ารหัสข้อมูลและปรับแต่งคุณลักษณะของ Protect ตามต้องการ ซึ่งมีวิธีใช้งานเบื้องต้นดังนี้
การสร้าง Key สามารถทำได้ทางเมนูที่ไอคอนบน Taskbar โดยเลือกคำสั่ง Key... เมื่อทำการสร้าง Key ผู้ใช้จะต้องทำการกำหนดรหัสลับจากนั้น Protect จะนำรหัสลับนั้นไปสร้างเป็น Key เพื่อใช้ในการเข้ารหัสต่อไป การเข้ารหัสแบบ off-line เป็นการสร้างไดเร็คทอรี่พิเศษเพื่อเข้ารหัสข้อมูลภายในขอบเขตนั้นในลักษณะ off-line สามารถทำได้โดยคลิกเมาส์ขวาในพื้นที่ที่ต้องการสร้างแล้วเลือก NEW > Protected archive for Protect system เลือก Key ที่ต้องการใช้งานจากนั้นนำข้อมูลที่ต้องการใส่ลงไปในโฟลเดอร์นั้น การเข้ารหัสแบบ on-line สามารถทำได้โดยการสร้างโฟลเดอร์ใหม่ตามปกติแต่ให้อักขระนำหน้าชื่อของโฟลเดอร์นั้นเป็น '@' ต่อจากนั้นระบบจะให้ผู้ใช้ทำการเลือก Key เมื่อเสร็จสิ้นขั้นตอน ผู้ใช้สามารถใช้งานโฟลเดอร์ได้ตามปกติในขณะที่ข้อมูลภายในโฟลเดอร์นั้นจะได้รับการปกป้องโดย Protect
